On my laptop under WinME, java3d works fine with no problems, so it is likely a linux software issue. I have the same problems with my ELSA Erazor III card, Redhat 7, XFree 4.0.2 (Linux sometimes crashes or dumps core exiting a Java3d application). On my old work Latitude laptop, after installing directx 9 it fucked up Nvidia drivers. Graphics lagged a lot, but if I refreshed video settings (resolution and such) graphics would run smooth. I never found a solution (maybe avoiding dx9) since I turned in the laptop and installed a Radeon card on desktop.
